The Ford GT (NOT the Mustang GT) vs. The Shelby GT500 (Mustang)?

The Ford GT (not the Mustang GT) uses a 5.4 liter supercharged V8 which is derived from a Ford truck motor, producing 540HP.
The Ford Shelby GT500 (Mustang) also has a 5.4 liter supercharged motor that produces 500HP (40 less).
MY QUESTION (to reiterate): What is the difference between these 2 motors?
